The Rockets answered back after that using a 14-0 burst with triples from Reed Sheppard and Tari Eason to make it 109-93 with less than seven minutes to go.
Johnson gave the Hawks their first points in 3 ½ minutes on a dunk after that, but Houston went on an 8-0 run to push their edge to 117-95 with under five minutes left.
Meanwhile, Houston played without Marcus Smart (forearm strain) and Steven Adams (strained leg muscle) for a second straight game.
Both teams will play their next games on Wednesday night: the Hawks host the Heat, while the Rockets visit Milwaukee.
